Although it looked not quite correct (will be better in next update) it did not cause the bug with files not found on external SD, as it appeared in the long run.
The bug is finally caught: it is BB10 OS bug with readdir() API which is listing directory contents. If files/folders have inode as 64-bit value then such items are not listed by readdir() while they must. readdir64() API does not have this bug and lists contents as expected. This bug will affect all other apps coded in native and using readdir(), won't be many though.

The update of Neutron with necessary fix is in BB World under review since 11.04. It was tested on Z10, so will work for sure.
I hope review doesn't take >3-4 working days.

I just was notified by BB World that the new release was available. I downloaded it, rescanned my sources and everything is being scanned now on my SDCard!

I can also confirm that the bug has been fixed in Neutron Music Player Version 1.70.0.4.

This is strange because on my Z10 and Q10 Neutron is working ok. I keep music files on external SD card. Moreover it was bug of OS API which was fixed with special compilation keys/defines.
If you try creating new source entry from Sources do you see 'sdcard' entry under '/accounts/100/removable'?
If not and external SD is in device then please Neutron permissions in BB10 OS Settings: Security and Privacy -> Application Permissions -> tap on Neutron -> make sure that Shared Files is ON. If it wasn't ON then make it so, close Neutron, start it and repeat source creation step.
