So in neutron it shuffles all tracks in all folders I'm not finding that to be Neutron's behavior at all... If I'm browsing from the Artist category, select an Artist, choose an Album (with multiple songs), choose a track, turn on shuffle from Now Playing screen, and advance to new track, it stays ...

yeah other apps have option for play through folders which can be turned off so that if you do shuffle it only shuffles files in the current playing folder.
my set up is like below:

Internal Memory: Root/Music/
SD Card: Root/Albums/Artist/

So in neutron it shuffles all tracks in all folders

I want to be able to shuffle all tracks in 1 folder but when I turn it on it shuffles all folders. Is there not a play through folders option I can turn off?

Well, you can create any playlist with any contents you like. Call it "Favourites" and add your favourite songs, then you've got what you want. --- What exactly is missing ? What's the difference between "marking as favourite" and "give the top ranking" ? if there is already playlist for top rankin...

Sort of, you can rate your tracks, group the library accordingly and add the top-rated songs to a playlist or simply play them from the library.
